Pandora's Music Box - A US-based importer of Australian and New Zealand CDs. Good place for Not Drowning, Waving & related recordings.
Whammo - Australian-based mail-order source for CDs and videos. Formerly Greg's Music World.

IndiePop List archives - Searchable archive for the IndiePop Email List
 
PowerPop and "classic" Pop
Not Lame - a label and general mail-order retailer specializing in "powerpop" artists.
BlackVinyl Records - a label formed by members of The Shoes to distribute their catalog. BlackVinyl is also home to a few other pop groups, and the website also lists other non-BlackVinyl pop artists for sale.
SunDazed - a label and general mail-order retailer specializing in lesser known pop artists of the 60's, but also has more recent pop and "post-punk" releases.
 
Used
Second Spin - A web retailer of used CDs. They have a great search engine...unfortunately, they are most often out of whatever it is I am looking for. Still worth a shot though.
 
Out-Of-Print
GEMM - Not a store but a searchable directory of over 1000 smaller retailers with current (sort of) stock lists.
MusicStack - Similar to GEMM in concept but also contains wantlists.
Esprit International, Ltd. - UK-based store specializing in collectable out-of-print releases of the past 20 years.

Rainsound - Covering Scottish pop music including The Bathers, The Blue Nile, Gary Clark, Prefab Sprout, Deacon Blue, High Llamas, etc.
Epitonic - Information and clips of a lot of quality indie bands.
Pitchfork Media - Lots of great interview and reviews.
Hearsay Magazine - RIP. A great magazine with well written articles, interviews and reviews of alternative singer/songwriter types.
Ink Blot Magazine - Online magazine with reviews and RealAudio clips of several imported independent releases.
Pure Pop - Alan Harber broadcasts a weekly 2 hour radio show (available on the internet) which highlights the best in independent pop music. This site contains the playlists for each show, notes on upcoming shows, plus articles and reviews.
Michigan Live Acoustic Cafe - An online site for acoustic singer/songwriter-types. Has several archived RealAudio shows featuring interviews and live performances of artists such as Son Volt, Peter Case, Paul Kelly, etc.
